I have been holding off on actually posting this comment until I was able to say:

Fuck me, I wrote actual Python for actual work actually solo apart from the last tiny file-concatenation bit when it was 8pm and I asked a friend who knows this shit to tell me where my scoping was going wrong. It's hacky as all get-out, but it WORKS, and I learned some more Python, and I asked for help, and this script is seriously going to save me at least 30 days over the course of my PhD (and the rest of my group are probably going to want a tweaked version for their own purposes). Um. GO ME.
